Indy and Elsa dive under the burning petroleum. If it was really petroleum, it would have burned their eyes and possibly blinded them. Even if it was only a top layer, they would have passed through it.

In Venice as Indy's boat is being dragged into the big ship's screw the wooden hull breaks away - revealing that there is no motor in it, in fact there is nothing, it's just empty! When Indy and Elsa are coming to the end of the boat scene, one of the boats hits the propellers of the big ship and is "chewed up" to about mid-boat, in the next scene the hatch is not broken and miraculously back in place.

Indy and Henry are at the Nazi book burning, but the Nazi book burning happened in 1933, and Last Crusade is set in 1938.

Blasting holes through the rudder of a small plane will not disable it, especially when Jones Sr.'s body was enough to cause wind drag. Although level turning would be impossible, the plane could still maneuver with the wing ailerons, which are more critical to level flight if ever damaged.

The name Jehovah was indeed spelled with an "I" in classical Latin, but this is because there was no "J" in the language then; "I" served both purposes. The grail temple was built in the Crusader era, after the forms "I" and "J" had become separate -- which is why there are both "I" and "J" tiles. At this time "J" was the only correct first letter of Jehovah.

It is claimed that the "X" on the library floor disappears after it is discovered, but this is merely an illusion caused by the reflective qualities of the floor material. This is supported by the fact that the "X" was only discovered when viewed from a high vantage point.

The initial scenes of the movie are shot in Arches National Park (which is, as is stated, in Utah), and the troop dismounts at Double Arch. Indy takes the Cross of Coronado from a cave near that arch. However, there is no train line for miles in any direction.
